I highly recommend SumatraPDF or MuPDF if you're after something a bit more.
You may or may not need an add-on or extension to do it, but it's pretty handy to have one open automatically when you click a PDF link online. Most web browsers, like both Chrome and Firefox, can open PDFs themselves. It's completely fine to use, but I find it to be a somewhat bloated program with lots of features that you may never need or want to use.

I have installed and have been running version 0.9.13 throughout this process. Then I kept reading and saw that this solution was for the older version of Calibre and from what I understand, doesn't work with the newer version. So I got the app, but only to find out that this app does not work with the Kindle Fire HD. I tried emailing books to my kindle email address, but then learned that this doesn't work with the my Kindle type. Interestingly these appear to show up on the HD in the root of the "Books" folder with names like B003SX0XY4_EBOK.prc and B004MME2OC_EBOK.prc. Multi-format (PDF, EPUB, MOBI, FB2, CHM, XPS, DjVu) reader for Windows. Those show up in the doc section on the Fire HD. I have successfully sent the books to the Fire HD using the email address. I've looked in books and docs and I have rebooted the device several times. However, the books don't show up on the Fire HD anywhere. They are in subfolders with the authors name.
mobi files are in the "Books" folder on the Fire HD.
I have enabled the beta drivers and am able to send books to the Fire HD via MTP. SOLUTION: The Kindle Fire HD doesn't seem to support books in subfolders of the "Books" folder on the device. I'm leaving the description below in case it helps anyone else. EDIT: I found the solution to my problem while writing the post.
